There are a couple of key reasons (detailed in the blog posts that Kevin linked) for doing this including - Disabling redundant and confusing notifications from both the WUA and ConfigMgr with the last command run, does it still take up to 24 hours the server to show up in the console? which are unacceptable in a corporate environment Kaka -- this behavior is *required* in a corporate enviornment if that corporate environment wishes to continue operating a WSUS-based patch management system. And, incidentally, in all six cases, failing to allow the WUAgent to update would immediately break ALL of the software updates functionality -- including that which exists in a Configuration Manager
